Has anyone else had an issues with getting a Windows guest to run stable? I have tried Windows 2012 R2, Windows 8.1 and Windows 7 and all of them lock up after about a day of uptime. They hang and won't shutdown and I have to end up recycling the jail. This has been my experience on two different FreeNAS systems.

Not had any issues, FreeNAS has been up for a month and Windows 7 in VirtualBox has been up for about the same time...

Windows XP SP3 <shudder>, Solaris and various Linux and FreeBSD guests are all running just fine. You might want to make sure any imported machines don't have dependencies on the "additions" (USB 2.0 for example) as they're not available for FreeBSD.
