Under Storage, can you click Pools instead of Disks and then click the gear icon on the right and select Status and provide a screenshot.

Can you provide the output of a zpool status from the Shell?

I think I found my issue:

Ok. You do realise you have no redundancy on the two pools? You might want to consider mirroring the disks in a single pool. This will halve your available pool space, but it secures your data. If you're going to do this, backup your data first!!! I'd also encourage you to mirror your boot device as well.

The boot pool being degraded indicates a hardware issue. please, if you built this system, you know what is in it.

From the dmesg output, da0 is hosed. That appears to be a Kingston Traveller usb device. If I had to guess I'd say that it was on it's way to dying and that an install was enough to push it over the edge.

You probably need to install on a new usb device but I don't know how to migrate your configuration (or if you can even read it). This is where a mirrored boot pool would have helped.

Your disk data is likely safe though. (As safe as non mirrored disks can be.)

I can see all files with no problems, can I not save the config file or is the config file pouched as well?

You have some information in your signature now. That is nice, but keep in mind that people who are viewing the forum on ANY mobile platform (tablet or phone) will not see the signature at all. So, if you are asking for help and, if someone is asking for hardware details, please be kind and provide them in the body of a post.
Here is what I would provide if someone were asking about my hardware:
Code:
Case: Chenbro 4U 48 bay Chassis NR40700
- new old stock - http://www.chenbro.com/en-global/products/RackmountChassis/4U_Chassis/NR40700
System board: SuperMicro Motherboard X9SRL-F, LGA 2011/Socket R, IPMI
- new old stock - http://www.supermicro.com/products/motherboard/Xeon/C600/X9SRL-F.cfm
Processor: Intel Xeon E5-2650 V2, 2.6GHz 8 Core (16 thread)
Memory: 64 GB of 8GB sticks Samsung brand PC3-12800R, DDR3 Registered ECC
HBA: LSI/Broadcom SAS9207-8i, 6Gbps SAS PCI-E 3.0 HBA - flashed to IT Firmware: 20.00.07.00
- https://www.broadcom.com/products/storage/host-bus-adapters/sas-9207-8i
Connected to: two 6Gb/s 24-port 3.5" mini-SAS expander backplanes (Part # 80H10024001A0)
Storage pool: 2 vdevs
          vdev-0 = 6 x 4 TB drives in RAID-z2 (6 Seagate Desktop drives - ST4000DM000-1F2168)
          vdev-1 = 6 x 4 TB drives in RAID-z2 (6 Seagate Desktop drives - ST4000DM000-1F2168)
- running 1 jail (Plex)
Backup pool: 2 vdevs
          vdev-0 = 4 x 6 TB drives in RAID-z1 (4 WD Gold drives - WD6002FRYZ)
          vdev-1 = 4 x 6 TB drives in RAID-z1 (4 WD Gold drives - WD6002FRYZ)
iSCSI pool: 8 vdevs with 2 x 1 TB drives each mirrored (16 Seagate Barracuda drives - ST1000DX001-1NS162)
Boot pool: 1 vdev with 2 x 40 GB notebook drives in mirror (2 drives total - FUJITSU MHW2040BS)
Additional NIC: MELLANOX 10GB CONNECTX2 - MNPA19-XTR

This gives all the pertinent details in a single location.

Impossible for me to say. Lots of threads about replacing failed boot drives and sounds like config db is often backed up so maybe your odds are good.
The config db file is named freenas-v1.db and is located at: /data
However, if that directory is located on the USB boot device that is failed, this may not help at all.
You can recover a copy that is automatically saved for you in the system dataset, if the system dataset is on the storage pool.
For people like me, I moved the system dataset to the boot pool, this is no help, but the default location of the system dataset is on the storage pool.
If you do a fresh install of FreeNAS on a new boot media, and import the storage pool, you should find the previous config db at this path:
/var/db/system/ plus another directory that will be named configs-****random_characters****.
Mine looks like this:
1550953306406.png

Inside that long random number named directory is the history of all you old configs, like this:
1550953528962.png

It is kind of tricky to cd into one of those directories because you must "escape" some of the characters, so the command looks like this:
cd FreeNAS-11.1-U7\ \(b45bfcf29\)/
Inside there, is a history of the config databases named by date like this:
1550954283230.png

I hope this can help someone.

I managed to save my config file before the update, I did find it as well, I went out and bought a new USB thumb drive installed 11.2 and then updated the OS and then I re-loaded my config file and it came back I have both drives back and I can see all my files, etc now I have an issue with PLEX I managed to delete my plex setup with the legacy GUI and I also Deleted Plex on the FreeNAS-11.2-U2 update..

and I get this message

Install
[EFAULT] Exception: CallError:[EFAULT] pkg error: - pkg-static: /var/db/pkg permissions (0777) too lax Please check your network occured, destroyed plex.

I was looking at the drive configuration and I am wondering if you realize that you have no redundancy in this configuration. Normally, it would be better to have the drives mirror each other so there is redundancy of in the ZFS storage to allow for error correction if anything goes wrong with one of the drives.

I installed the second drive after I already had the first drive in there, I found it and figured I'd stick it in there.. If I were to Mirror each other how would the best way to do that (I'm a real NOOB)

How much data do you have on each drive? Do you have a backup of that data?
