I have the "Syslog" checkbox checked to put it on the system dataset - but I cannot find it there. There is a ".freenas" directory in the root, but no logs anywhere inside.

Where is it?

You'll find it in /var/db/system/syslog-xxxxxxxxxxxxxxxxxxxx

It's not directly accessible from the usual tree node in the pool itself.

If you want to convince yourself that it's really on your pool, you'll see it listed under "legacy" mountpoint in a "zfs list" at your command line.
