It looks like the best way to do it would be to pick up a controller you can definitely flash such as the M1015 ; theres mixed reports of the embedded controller only supporting up to 2Tb hdds

Can the RAID controller be reconfigured for pass-through?
It's fakeRAID. Just the PCH SATA ports with some software doing RAID, like Intel's normal solution.

I thought I would take a gamble on this.
The onboard controller does support pass-through ahci.
However, it doesn't come with a mini sas cable. The controller based mini sas cable for the 9211/M1015 (sff-8087 to sata) is the wrong cable for this board. The mini sas cable and back plane from an n54l (looks like a Mini SAS SFF-8087 Male to SAS SFF-8482) will work, but that's a bad idea. Additionally, the mini sas in HP 730641-B21 kit is a single drive cable.
Going on, it's expensive ram, expensive expansion, poor cooling, and moving it to a custom case is an utter pain.
For me, it's been a $400 mistake (ram, fan adapters, expansion kits, and the $250 server) and I'm not even done yet.
Do not buy an ML10 for the purpose of freenas storage. An n54l is a better move for support and far less pain. Take a look at some of the other builds on here instead.

On the other hand, if you are looking for a cheap 2008R2 server that will only need 2 sata devices, the ML10 makes sense.

would it still be a bad idea for a HP ML10 v2 to just run as FreeNAS RAIDZ2 server?

RAIDz2 is still perfectly acceptable to use

Hello, I tried the HPE ML10 Gen9 with FreeNAS 9.3 but it locked with the mountroot problem and the workaround from this thread doesn't work. I tried with an USB2 Stick on both ports. The Stick was bootable with an iso image of 9.3.

Any ideas?

I'm looking at this server too.

Does FreeNAS work on this hardware ???
It works fine on my gen8 microserver.

Does it work with memory modules fom other vendors ???

I'm sorry, i give up to use FreeNAS, i have success with Ubuntu. This server with a XEON-CPU should work.
This kind of Memory works fine: 8 GB DDR4 2133 CL15 Kingston
