Hi,

I migrate the setting from my SD-> Sata adapter to a USB3 Flash drive by

1 backup config
2 install 9.1.1 on usb3 flash drive
3 upload config after booting from flash drive

When I shutdown the the usb controller gets shutdown then the following message is posted
(da0:umass-sim0:0:0:0): lost device - o outstanding, 2 refs

at which point it just sits there

My thoughts are the system is shutting down the USB system before dismounting it?

I'm typing out the list form Uptime

Uptime: 6h51m0s
usbus0 Controller shutdown
uhub0: at usbus0, port1 addr1 (disconnected)
ugen0.2: <Kingston> at usbus0 (disconnected)
umass0 at uhub0, port5, addr1 (disconnected)
(da0:umass-sim0:0:0:0): lost device - o outstanding, 2 refs

I'm experiencing the same problem. Although I'm not using USB3 (xhci) but two USB2 devices (one 2 Gb USB pen drive with FreeNAS and one 2,5" disk within a USB case).

See http://forums.freenas.org/threads/9-1-1-x64-build-hangs-at-reboot.15257/

I already tried one sysctl option, to disable ACPI, but then it stalls while booting up. It then complains about not able to obtain an IRQ for the NIC.

Are there any other possible sysctl options we could try?

Any unused devices you can disable in the BIOS? If that doesn't fix it, post the hardware probe portion of "dmesg".

As I'm experiencing the same; here is my dmesg output. PS. I don't have USB3 and there are no unused devices in the BIOS I could think of.

This seems to be problem with (some) ZFS formatted USB storage. I can reproduce it with a ZFS formatted USB stick, but the machine shutdowns cleanly when I format the stick as UFS.
Try running sysctl hw.usb.no_shutdown_wait=1 and try a reboot. If it helps make the sysctl permanent via System -> Sysctls.
