If you only need the (currently) 3 available FreeNAS PBIs, Plugins is the way to go.

If you plan to install additional software, creating a Jail of type "plugins jail" offers the most type of software installation choices and you don't have to remember to uncheck vanilla when you create the jail.

I'm just getting into 9.1 myself with the new Jail system. Its something I've been waiting for, for a while.

I haven't read these articles, but Jails and PBI's are two different technologies. Jails provide a separate environment, like a VM or sandbox. PBI's are a packing format that is self contained, so all files and libraries are within the package. A PBI is the technology used for the FreeNAS Plugins and give a gui management within FreeNAS. So you will install a PBI or Plugin within a jail.

Ports or installing applications within a jail won't be managed from a gui you would normally get with a Plugin.

with 9.1 you now have the ability to have multiple Jails...
