This whole thread stinks to me. FreeNAS wouldn't cause you to be owned. If FreeNAS was the cause a lot more people would be crying foul.

There's a couple of things that come to mind.

1. Re-use of passwords. Very bad. Use a password manager.
2. Forwarding ports, not knowing the security implications. You've already said you don't know what you're doing.
3. Downloading "warez" or other material from less than trusted sites, installing "codec" packs, etc.

If FreeNAS was to blame, you can be sure a lot more people would be making noise. I've been a user of FreeNAS for over 3 years, not a single issue.
