It basically means that the BIOS is limited to 2TB (for sure) and that the hardware might or might not be limited to 2TB, but the OS is seeing it as 3TB. If the OS and hardware work with > 2TB, then there's still some risk because of the way the disks might be seen if you happen to pop in a liveCD for something else. You want to be very careful and maybe Google up on your particular board or controller.

The ich9r is able to work properly with 3Tb+ hdds with updated bios and firmware, but Tyan hasnt updated the intel rom in their newest bios. I could try to hack the bios but I dont want to take the risk of bricking my board.
So, I went and bought a 9240-8i off ebay. After I bought it, I came here and read about knock offs of these controllers. If I post a picture of it can someone tell me if it is good? There was a post where a guy said he could tell by looking at it.
