Better data layout?

I am using uTorrent and Plex to access and share movies.
I have a jail created for each program.
Currently, there are files I download through uTorrent that I dont want to share on Plex.
Because of this, I have 2 directories with alot of the same files, one in uTorrent jail for seeding and one in Plex jail for sharing.
This is using alot of space.
Is there a better way to create my directory structure to minimize the space usage?
Plex
/Movies
/TVshows

uTorrent
/Watch
/Download
/<some other folder>

Using proper file permissions would be a way to go here.
