I don't know what is going on. I decided to reboot my Freenas today because I made some tunable changes. And now when I do the reboot from the GUI it doesn't reboot but it shuts down the NAS. And I have to power it on manually. Is this happening to anyone else?

Doesn't looks like so. Sounds like an ACPI issue with your hardware and FreeBSD.
