First NAS, severe newbie...

I bought 2 x 2TB drives to use RAID1, but then decided that using the second disk for a nightly backup bas a better idea (and a third USB drive as a weekly backup).
Any coments on this approach?
I've allready setup the disks as mirrored, how do I change them (can of course only see one) to one shared and one only visable for FreeNAS system?
Does FreeNAS have a built-in backup, or is it a plugin I need?

Not that I am an expert. But I'd leave em mirrored. I think performance will be a bit better. If one drive fails, you still have access to your data.

I'll second 9C1's advise to keep them mirrored. ZFS won't be able to automatically detect and repair corruption if you only have a single drive, and a nightly backup job would just replicate that corrupted data to your backups.
