At this time I have the 6 1tb Western Digital drives set up as raidz2 using the existing ports on the motherboard (ASUS M4A79XTD-EVO).
If I purchase an LSI controller card (LSI SAS9207-8i) will I be able to create an additional raidz2 or will the motherboard ports be over ridden?

They will be seen as new ports.

Although it isn't a requirement, you should reflash the card to IT mode. It's delivered with IR (integrated RAID) mode, and you don't want to inadvertently setup RAID using the card's firmware.

Which will be seen as new ports, motherboard or controller card? Have already downloaded the drivers as you suggested from the LSI website.

The controller card will be seen as new ports -- not that it matters, though. FreeBSD/FreeNAS apparently dynamically rename interfaces as the configuration changes.
