Folder Hides After Robocopy

Hi All
Bit of an odd one.
I have just setup and installed FreeNAS 9.10 onto a spare HP ML110 G6 (64bit), 8GB RAM with 4 x 4TB WD Green drives.
I set this up as a NAS to archive data to from my home server (Win 2k8 32Bit).
I created 2 folders on my FreeNAS ("E" & "F") which relate to the E and F drives of the Windows Server.
I mapped a drive from the Windows box to the NAS box.
I then used Robocopy to copy the 3TB data from the Windows E drive to the E folder of FreeNAS. All copied fine, I could even see the E folder on the NAS box right up until the copy had completed. Then for some reason the E folder dissappeared from view. I could browse to the mapped drive from Windows box but would then have to manually type in E into the address bar to get access to the E folder. Under the E folder everything is visible.
The E folder just became hidden after Robocopy finished.
No matter what I tried I couldn't find how to un-hide the E folder.
I got around it to a point by moving all the sub folders of E up a level and then removing the E folder from a cmd prompt.
I have copied other data over since using FreeFileSync which seems to be OK with test folders but I am doing a large copy at the moment with the F Drive to F folder so we will see how that goes.

Anyone any ideas why Robocopy is hiding a folder after it has copied?

Please post the full Robocopy command you used.
