We have a freenas that is connected to our ad domain company.org
It lives in the subdomain bne.company.org
When we browse to \\bnenas01 or \\bnenas01.local they work fine.
however browsing to \\bnenas02.bne.company.org prompts for a username and password which does not accept AD credentials.

Hostname is fully qualified as bnenas01.bne.company.org
logs appear to show that the AD is connecting ok..

Sounds like a kerberos issue. Check the SRV records for the computer object in AD.
