emby 3.5.2 cannot be updated to 3.5.3

This sounds like you installed Emby as a plugin? If so, you can't update manually from its jail (this is a current iocage limitation that will be addressed for 11.3).

The recommendation for now if you wish to upgrade using pkg is to create a jail, install your desired apps into it and update using pkg.
